- Originally, all eleven chancel windows were filled with Gothic stained glass (c. 1360-1400). During the 19th century restoration, the surviving stained glass quatrefoils were moved to the three windows enclosing the apse. In the southern windows of the presbytery, stained glass windows designed by Stanisław Wyspiański (1891) were placed. They depict the coats of arms and monograms of people who have made particular contributions to the restoration of the church. Above the south entrance is a window with eleven quatrefoils, the so-called Debt of Gratitude (the quatrefoils were paid from the church fund). Among them is a quatrefoil dedicated to Tadeusz Stryjeński with a shield with a monogram, above which is a figure of a medieval builder with a model of a Gothic temple in his hand and an elbow measure behind his belt. The neighbouring window features the Nieczuja coat of arms - a foundation of the Dembiński family, and the Nałęcz coat of arms - a foundation of Kazimierz Morawski - in the next window. The stained glass windows were made in the workshop of Teodor Zajdzikowski in Kraków. In the 19th century, due to lack of funds, it was not possible to glaze all the quarters with stained glass, so the remaining quarters are filled with gomols.
